Its transfer to the Third Order of Saint Francis marked a new phase in its evolution, culminating in its designation as the Parish Church of São Sebastião at the end of the 19th century, a relevant milestone for the community of Loulé.

The architecture of the Church of São Francisco is notable, featuring a Latin cross plan, common in many religious temples. Inside, one of the points of greatest interest is the chancel, which displays a splendid Baroque altarpiece in gilded carving. This piece of art is attributed to the talent of master carver João Amado, demonstrating the artistic richness of the era. In addition to its architectural value, the church plays a role of great cultural significance in Loulé, being the place where the float of the Mother Sovereign is kept between the Festa Pequena and the Festa Grande, events of deep symbolism for the population.
